I noticed something else that might be related. (Only in Studio 11, it was not present in Studio 10.)
When I go to Make Movie, make file, there is a list of file types to choose from (AVI, MPEG2, MPEG4, DivX, etc).
The strange thing is that each of them occurs twice in the list. For example there is twice a MPEG2 choice.

I would have thought that disabling hardware acceleration would have fixed it.

No, I use Windows XP.
Graphics card is NVIDIA GeForce 5200.
The problem is there with or without hardware acceleration.
The problem does not occur when I work with shots from my previous camera, which are captured with firewire to an AVI file. This is why I think that there is a relation with the input file format.
