you can easily do a multi conversion to swap left right and it will resave them as mpo's.

I checked out stereophoto maker.  You're right.  It's easy to convert all the photos in one operation, swapping eyes.  The only drawback is that I need to keep two copies of all the photos. I created another directory with the swapped copies of everything.  They import into Studio just fine after conversion.  I made a test movie and it turned out great.  It looks like that will be the simplest option.
